The problem is that the generator can't actually tell when the file was
last modified, so generated on is the only appropriate description.
If we change the generator so it gets the time of the latest commit that
would probably work.

There's no need to tell when the file was last modified. The last time book.cuberite.org was modified is perfectly fine, (which is, I presume, the generation time). We don't need extreme accuracy here. I'd just modify the string, and possibly add the time.

The problem is that the script for book.cuberite.org runs every hour even
if there was no change to the content.

That's how it used to work, but that costs me an extra $0.30 a month due to
the hosting situation, so I changed it to update every hour which is free.
If you want to give me the money I can change it.
