added a read argument for unaligned bam files. probably breaks other file types, but I don't care.

This is just a question about performance.
Do you analyse each reads/each quality score to make the per base quality box plot ? I wonder how fast is fastqc , even with multi thread !
I noticed that the contaminant_list has the right TruSeq adaptors but FastQC can't recognize partial adaptors that sit at the 5' ends of reads. I was wondering what you think of it.
