I dug bit further, and it seems that usernameCanonical is indeed just a lowercase version of username:
In \Packeton\Model\BaseUser::setUsername()

public function setUsername($username)
    {
        $this->username = $username;
        $this->usernameCanonical = mb_strtolower($username);

        return $this;
    }

    /**
     * {@inheritdoc}
     */
    public function setUsernameCanonical($usernameCanonical)
    {
        $this->usernameCanonical = $usernameCanonical;

        return $this;
    }

I'm new to the codebase, but it seems that user should not have access to setUsernameCanonical() as it accepts any string and possibly allows invalid data (i.e., non-lowercase username)

from packeton.
