As you can see, font size of line numbers is much smaller. I assume that's intended. However, line numbers appear almost in between the lines of code. I'm using a 12pt Ubuntu Mono.

Can you maybe add a vertical alignment, so that line numbers appear at about the same level?

Also, I think it's a good idea to have font sizes relative to the base size, which is set in Themes settings. 9px is impossible to read on some smaller screens.

On my install (OS X 10.10.5 / Brackets 1.5.0-16538), lkcampbell / brackets-indent-guides are off by a few pixels, on empty lines:
