Hi @matt-sd-watson , I believe the second part of your example is not equivalent to the first one. There is no guarantee that region_props results are sorted in the order of increasing instance labels. Thus, mask_id of 1 in for mask_id, region in zip(np.unique(mask), region_props): does not neccessarily correspond to the instance with label 1. The following corrected code works as expected:

# In this first instance, subset the mask for each object
for mask_id in np.unique(mask):
    subset = np.where(mask == int(mask_id), int(mask_id), 0)
    region_props = measure.regionprops(subset)
    for region in region_props:
        if mask_id == 1:
            print(region.centroid)

# In this second example, do not subset
region_props = measure.regionprops(mask)
for mask_id, region in zip(np.unique(mask), region_props):
    center = region.centroid
    if region.label == 1:  # NOTICE
        print(center)
