I got a light background in the sidebar starting with an update to Sublime Text v3 Build 3143.
I fixed it by adding opacity to the sidebar background:

in file Default.sublime-theme

This skin looks like the best I've found, however, I can't seem to get the icons for folders working on my install. I've installed exactly how you've said but still seem to be having issues.
