Are you sure your game is up to date (patched by steam)?

How could I check if I have latest patch installed?

If you start the game from steam and have the
settings -> system -> game options -> flashlight shadows
option, it's patched.
Another thing you could try is setting the language in steam to english,
maybe then some other files that are needed by the GPL version are
downloaded.

It seems that I had the latest patch installed.
Switching to "english" and copying the new downloaded game data from Windows/Steam to Linux solved it.
