Ok, found the problem.
When writing an ALAC encoded file the encoder uses a temporary file in /tmp so that fopen() was returning NULL and fseek on that FILE* was segfaulting.
For some insane reason, Android doesn't have /tmp, nor does there seem any standard place to put temporary files.
