Assessing community microbial community activity with flow cytometry

This repository contains open-source code and data to process, analyze, and visualize microbial activity using flow cytometry.

Directories and Files

analyses This directory contains the analyses required for processing data collected to quantify active (A), dormant (D), and dead (D) microbial populations.

  • ActivityFlowCytometry.Rmd Rmarkdown file for figure generation
  • flowDataScript.R script code to generate population data. This script must be run for every batch experiment (i.e. timecourse culture, environmental group).

bin This directory contains source code needed for the analysis of flow cytometry data.
