We recently updated the documentation so there should be no broken hyperlinks anymore. I also updated the description of the downloaded databases, please feel free to re-open this issue if I missed anything.
Re the last point, could you provide us with more details? All scripts should be accessible and added to the PATH after installation (either pip install . or pip install alphapulldown), as described in the setup.cfg file:
