Easiest solution will be adding an extra sub command to the bounds and net commands (pos1, pos2, and then set or confirm). This way, two corners bust be selected before modifying the actual bounds values and arranging by min and max. The current issue is that corner values are sorted by min and max each time a corner is set, which causes parts of min or max values get overridden and make the bounds messed up. Think of this solution like selecting with worldedit first, and then using that cuboid to get min and max corner values.
