I can confirm your observation. When running eog from the terminal, one can see that an exception is thrown in https://github.com/f0k/eog-rename-file/blob/9593192/rename-file.py#L192, where it tries to figure out which file is in the store in the position that we were looking at. This is done in order to find the renamed file in the store, and jump to it. This logic works fine when pointing eog to a directory: in this case, eog watches the directory and renaming the file is automatically reflected in the store (at least that's my working assumption). When pointing eog to a set of files, it does not watch any directory, and the store is not updated when renaming a file; the store will still contain a reference to the old file name.

The solution will probably be to distinguish the two cases (how? maybe just by catching the exception because it cannot happen when eog was pointed at a directory?) and manually update the store for a renamed file (probably without maintaining alphabetic order).
