Move all TODO to Github issues because they are easier to use and track.

• Using TODO tree extension for VS Code:
  • unable to set milestones clearly;
  • depends on VS Code extensions;

• User should be prompted if he wants reconfiguration to happen
• User should be able to choose specific configurations or sections
