@isthisthat There is no way of switching off this behavior in picard. We do not support calculating per-target information separately on multiple intervals which overlap.
One solution would be to split your interval list into two lists without overlaps. You could then run the tool separately on each non-overlapping interval list, and then concatenate the resulting per-target results.
