I have ran into an issue with CMS Tree Page View when developing my own plugin, Page Whitelists: when a page's parent isn't available, the page itself isn't displayed in the Tree. This can happen even on a vanilla WP install (e.g. deleting a page and leaving the children), but obviously this is most likely to be a problem when a blacklisting/whitelisting plugin is manipulating the WP Query.
Do you think you could fix it? I did my best on my side, but there's really nothing I can do - my choices are either to not filter cms-tpv pages at all (not good - the user can see and even reorder pages they don't have access to), or filter them and loose the orphans in the process.
Either dumping the orphans as 1st-level pages or adding a dummy "missing" parents would be okay.
