Hi, may I ask which format of result file you used? If it's ok, could you share your input files with me? Including result file and mgf file(s).

Thanks for your quick reply. I will take a look tomorrow.
By the way, if you run Fragpipe, it supports opening PDV inside Fragpipe directly after V18.0. I also added a few new features. And I am a little busy updating this standalone version. But I will push an update once I have time to summarize my codes.
Let me know if you have any questions about running PDV inside Fragpipe.

Once you have done your run in Fragpipe after V18.0, there is a button over there:
If you want to open the existing result, please direct the "Output dir" to your result folder. Make sure the path of your raw files is correct.

I tried the files you shared with me last time. A few spectra can not be found inside the mgf file. There are some suggestions:
- Try to input "psm.tsv" into PDV and select "Philosopher(FragPipe)" as file type.
- Try to open PDV directly after finishing your search inside FragPipe. It would be helpful if you could share your FragPipe result folder and raw files with me. I can take a closer look about your search.
