Same issue here. I've been running into this before and sometimes it suddently disappeared, but most times it doesn't.
The certificate doesn't show up in certlm under "Personal""Certificates" as it should. It doesn't have a issuer or expiry date in Certify GUI.
Anyway, it shows up in sysVault under "40-KEYGN", "45-KEYPM", "50-CSRGN" and "55-CSRPM". It doesn't show up in any of these directories: 65-, 66-, 75-, 76-, 99-.

I guess I found a workaround:
- open PowerShell, run
Set-ExecutionPolicy RemoteSignedand confirm. - open certify, create a new certificate. You'll see this error message:

- open local certificate management (certlm). Copy the newly created certificate from "Personal""Certificates" to "Web Hosting""Certificates"
- Go to IIS 8.5 and edit server bindings manually to add certificate
- You probably might want to reset your security settings: open PowerShell, run
Set-ExecutionPolicy Restrictedand confirm.
