I prefer to have epubcheck use the manifest and spine as guides for this check.

That said, I do believe the epub specification states that all files except the .opf
(itself), mimetype and META-INF/container.xml files are to be included in the manifest.

I'd like to elevate this as unmanifested files are disallowed by Apple when submitting epub files to
iBookstore. Adding a warning (at least) for unmanifested files would be extremely useful to people who are
expecting epubcheck to help them get into the iBookstore.

For a while we were including archival-type sources in our epubs. We dropped them
because they were causing excessively large file sizes, but it's still something I'm
interested in.
