I should do some testing with BungeeCord, I don't use it for now, so I don't support it.

edit: closing the issue as it's not a bug on the program's side, a handshake is basically a ping from someone/something to check if the server is up or not, so it might be caused by one of your plugins or else
we can still try to help you find out what causes that if you want and still have the issue
