Hey, thanks!
I found the same issue while rewriting the library. Until UnCSS 0.8 is out, I suggest you add the selector to the ignore list. Perhaps a regex like /\:checked/ would suffice, otherwise the full selector #navbar-checkbox:checked + .menu might be needed.
