I can't reproduce this and actually there are test cases included in JsDoc 
Toolkit which can verify that this 
doesn't happen.

Just to check, the -a and -A options are only useful when dealing with 
undocumented functions. Once you 
add a doc comment to a function it will ALWAYS appear in the output regardless 
of any commandline options. 
Is it possible you have a doc comment attached to the underscored function? If 
so, simply remove the 
documentation.

It may be that you want to sometimes show documentation and sometimes not. In 
that case mark the function 
as @private and then the documentation will only appear when you use the -p 
option.

If I'm off base with my diagnosis please let me know and I will investigate 
further.
