The "defect" in relative directories you discovered (it's cited in the 
ChangeList
too) was added by design to handle an issue that appeared when running JsDoc 
Toolkit
under Linux with some versions of Java. I wish I had known how to implement the
*better* solution you've submitted though. I'll add your patch to the next 
minor release.
