This is a reasonable request, however, the Addressable::URI#query_values method does different things based on the notation parameter, and then assignment becomes tricky and unpredictable. The code related to query_values is already far too heavy-weight for my tastes and I want to simplify it drastically.
I'm currently mulling over a complete rewrite of the Addressable::URI#query_values and Addressable::URI#query_values= methods to be more in line with the current state of the URI templates draft. I will keep this issue in mind when I do that.
In the meantime, I'd recommend either running your own fork or parsing the query string directly.
