I'll document this properly in the README.md later today, but for now: the fix is to set WIN_CSC_LINK and WIN_CSC_KEY_PASSWORD environment variables before running npm run dist. See electron-builder documentation for details.

Also: SmartScreen may still block running the installer for the first batch of people to download and run it, but having the installer properly signed will dramatically reduce the time it takes to build sufficient reputation. The "not commonly downloaded" window will also display a correct publisher which should help users feel comfortable trusting the download.
