Please post your configuration. Though likely this doesn't have anything to do with thumbs specifically. The touch count for a physical click always counts the moving touches as well (the touch you're using to move the cursor). You will be able to disable this functionality with the ButtonMoveEmulate option in the next release.
Also, not everyone uses their thumb to click the pad. In fact, I've found that most people use the finger they're moving with to do so, which is how I do it, which is why things are the way they are in the current release.

With the trackpad I have on my macbookpro8,2, the physical click with a single finger is impossible (i.e. you cannot physically get the pad down) if you do it in the top 2/3 of the trackpad and therefore is naturally suited to clicking with the thumb.

My friends and I have the same issue as aplund. We navigate with our pointer finger then click with our thumb, but the click is recognized as a two finger click. Which feels unnatural to us. The IgnoreThumb setting gets half way there by allowing the thumb to rest while mousing around and two finger scrolling though. Seems it should also apply to clicking though.

Are you intentionally clicking with your thumb? If so that's a separate issue.

I've looked through all the issues in the issue tracker. Open and Closed and I couldn't seem to find anything relievant. Are you suggesting I should open another issue?

It's not an "issue" in the sense that there was or is something wrong with that. It's a configuration option and doesn't have anything to do with using your thumb to click. By default the driver counts all fingers on the trackpad when determining whether to simulate a left, right, or middle button click. You need to configure it to ignore fingers already associated with a gesture. Take a look at the README file (I feel like I've answered this one a lot lately).
