Yes, that's the reason: your bookdown is way too old (from 2020), but knitr is relatively new. Personally I don't really recommend installing R packages from Debian repositories because you don't have control over when they can be updated. Especially for packages that do not require compilation, I'd just use install.packages()
in R to install them. That way, you can easily update them via update.packages()
at any time.

Which versions of packages are you using ? Can you update ?
If you update to last CRAN version of knitr and bookdown, it should be ok. This was an issue between package updates last year but shouldn't be an issue anymore.
You are probably using a recent knitr with an older bookdown 🤔
