Not an ideal solution, but maybe it will help: the URL to the atlas image can be edited in papaya.js. Using the default atlas, search for: url:"data/Talairach_labels_1mm.nii.gz" and change it to what you need.

The other component, the atlas labels, are converted from XML to JavaScript and concatenated into papaya.js.

This doesn't allow much flexibility. I agree a params option would be better. I'll post a fix soon...

You should now be able to set a parameter like so:

params["atlasURL"] = "../myAtlasLocation/myAtlas.nii.gz";

This assumes you have first used the -atlas parameter when building Papaya so that the labels are then added to papaya.js. This parameter will then let you override the default location of the atlas image file.
