Hi, @MohamedOmar2020,
Thanks for bringing this to my attention.
I've pushed an update to the devel branch, which I believe should fix your issue.
You can try it by updating kb to the devel version with the following command.
pip install git+https://github.com/pachterlab/kb_python@devel --upgrade
Please let me know if the issue persists.

I didn't know loom files always expected adata.X to be populated 😓. Before, only adata.layers['spliced'] and adata.layers['unspliced'] layers were set, while keeping X undefined. Now, the spliced counts are simply duplicated into adata.X.
