I thought this was a bug, since in my experience the order in which the app automatically rearranges my stops doesn't make any sense. One time the "optimised" route the app was suggesting was around 45 minutes (or about 30 km) longer than what it would've been if the app had respected the order in which I added the stops.
My suggestion would be to allow users to disable this, or maybe (until the feature is improved) to make it op-in.
PS: It seems to work well enough with routes with just a few stops where it's pretty easy to understand which stop should go first, but with complex itineraries with many stops along the way it really doesn't work.

@strump, does our UI allow adding an "Optimize" button (under the "Start" button, for example) for routes with multiple stops?
