perhaps this isn't specifically a BehaviorSpace issue? I should try to reproduce it simply with two HeadlessWorkspaces in the same VM.
from netlogo.
Two ideas on how we might be able to work around this:
- Spin up separate JVM instances for each background thread when there are native libraries and communicate results using some manner of IPC.
- Include the extension jar on the main classpath and have each load of it create new instances of the class manager. This gets around the native-reloading problem but creates (potential) new problems if authors use static fields in their extensions.

I see that https://github.com/NetLogo/Arduino-Extension/blob/hexy/src/main/java/ArduinoExtension.java has an unload
method with some special code for unloading native libraries. I wonder how well it actually works
