I think the bam file is borken somehow. Can you try "samtools index" to build a index for the bam file?Though Rascaf does not use this index file, it is a way to check the integrity of the bam file.

Hi,
Thank you so much for helping me. Rascaf ran well now. I am wondering what evaluation software is good for comparing the scaffold got from Rascaf and scaffold from other assemblers? Do you have any recommendation?

I believe BUSCO is a good choice. But it has some dependency that I could not resolve on our server, so I haven't tried it yet.
