That is what we initially did but having the assets in the app directory made upgrading a lot easier. So you just had to replace one directory.

This would make sense if you have to delete the old files before upgrading. But I suppose you are able to overwrite the old files, therefore you could overwrite the public folder as well (without loosing the uploads for example). I just don't think it is a good idea to expose every file (especially the config file with the credentials) per default.
