This is how I made it work with latest Azure cmdlets (v2).
Login-AzureRmAccount
$startDate= [System.DateTime]::Now
$endDate = $startDate.AddYears(1)
$cer = New-Object System.Security.Cryptography.X509Certificates.X509Certificate
$cer.Import("C:\temp\Cert_name.cer")
$bin = $cer.GetRawCertData()
$base64Value = [System.Convert]::ToBase64String($bin)
$adApp = New-AzureRmADApplication -DisplayName "mytokentest" -HomePage "http://mytokentest" -IdentifierUris "https://mytokentest"
$spn = New-AzureRmADServicePrincipal -ApplicationId $adApp.ApplicationId -StartDate $startDate -EndDate $endDate -CertValue $base64Value
