Is this related to #31, or are you saying that this is a bug?
What does Meteor.status()
say on the client when you think the connection is online but the server doesn't?

I've updated meteor and I can't make it happen again now. It wasn't related to #31 as the user is still connected and I can even browse the app without any change on status. I'll post again if I can reproduce it.

Being able to browse the app doesn't mean it's connected to the server, as it's single-page.
If you see it again and are able to reproduce consistently, I'd be happy to fix it. You can also try to make a breaking test. Otherwise, if it's something that just happened once and is a weird edge case, it might be very hard to find and fix.

If I find it again I'll try to have a way to reproduce it, I understand how hard it would be to fix a bug you can't see.

Meteor 1.0.3.1 included the following in the changelog:
Fix inaccurate session statistics and possible multiple invocation of Connection.onClose callbacks.
That may have fixed this issue. If it persists and you can reproduce it, feel free to continue the discussion here, and we can reopen.
Are you sure your Meteor hadn't just disconnected, and you were "browsing" in offline mode but you weren't actually connected to the server?
