pdflatex --version shows MiKTeX-pdfTeX 2.9.6050 (1.40.17) (MiKTeX 2.9 64-bit) - What does it output from you?

It also works using debian 8 (jessie) x64 using texlive:

Please try a standard Miktex installation with its default pdflatex and try it. @koppor and I have both the same setup (Windows 10 x64) and our pdflatex has a different version with default Miktex installation than yours.

I'm sorry but in the near future I will not have the time to look into the problem in detail that's why I made the quick fix. However two of my students are heaving the same issue thus it dose not only exists me.
Further I had a quick look at the manual, its crating a ".glsdefs" and ".ist" - glsdefs looks like the problem.
