So pretty much every time I research frameworks to create .msi installers I get forwarded to WiX, so that is probably what we will end up using. I have some previous experiences with using WiX, it can be quite finicky, at least first time setting it up. However it is functional, robust and open-source, I already have a working prototype for this which I'll make a PR for sometime soon.
I also looked into Advanced Installer which looks promising, however it is a closed source, pay to use tool. They offer a free edition but it doesn't offer all features we want like packing pre-requisites. They also offer a open-source license, but I don't know, I kind of prefer we support open source technologies.
