Wes, great question. I'll provide support for this in the coming release. It'll be a sort of "apply Force.com nature" feature a la Eclipse, which will prompt the user to connect the project (directory) to a Salesforce.com org and will apply all the necessary MavensMate config in the background. Hoping I can get to this later this week.

👍 for the feature request of adding existing projects to MavensMate. Would make the move from Force.com IDE to MavensMate much easier.
