As far as I can tell at this point, this is not a WBT issue. It's more like operator error.
I was taking a classified LAS file and using PDAL to filter to just Ground points and feeding that into WBT to clip to a target area. The filtering on classification step was the issue. PDAL was defaulting to writing with a scaling factor of 0.01 (1cm) when the source file had a scaling factor of 0.001 (1mm) and that meant all the points were moved to fit on a 1cm grid when writing. I cannot say if WBT modifies points when it shouldn't or not, but I can certainly say that PDAL does if you aren't careful.
