I'm having a similar issue, but it looks like it's with minipage:

This is from the table in the jdf-starter.Rmb. If I comment out the example table, I'm able to compile the markdown

I'm able to work around this by using kable to output for my tables.

I was able to compile this with some older installations of MikTex. But with updated installations of both MikTex and TinyTex I get these errors.
