I just downloaded the standalone version of Factorio and it worked correctly, which means in most cases it's Steam causing the problem. Task Manager and Discord also have this problem. If anyone possibly has any idea, please let me know.

It's a bit depressing how long it took me to realise the problem was due to admin permissions.
Found some code here that works for elevating the process, so will get it hooked up with the config file and windows files.
