Hello @ronpeled this isn't a new issue (hence #41) and this problem is caused by PrototypeJS itself, and his addition to the Event.prototype native object. In the mentioned issue above I found a workaround that you can use:

This is weird workaround but it works! Thank you.

I ended up using it slightly different but it works in both cases:

// Start countdown
document.observe("dom:loaded", function() {
    var $timer = $('timer1');
    jQuery('<div></div>').appendTo('body')
         .countdown('2014/05/11 12:34:56')
         .on('update.countdown', function(event) {
             var format = '%H:%M:%S';
             if(event.offset.totalDays > 0) {
                 format = '%-D day%!d ' + format;
             }
             var strftime = event.strftime(format);
             $timer.update(strftime);
         })
         .on('finish.countdown', function(event) {
             $timer.update('This offer has expired!');
     });
});
