Unfortunately, I'm not able to replicate the issue on my computer. But the root of the issue could be a timing problem. Pop Out Manager listens to a unique SimConnect flight session start event pattern and defaults to wait 2 seconds before trying to click the "Ready to Fly" button. Since there is no built-in MSFS signal for 3rd party code to know the exact second when the flight actually starts, I think two seconds wait is cutting really close for the "Ready to Fly" button to show up on screen before the app tries to click it. Full screen vs window mode may also contributes to the difference in load time of the button. I've updated the code to allow a delay of 4 seconds instead to allow your system process the command for the final v3.2 release.

In the mean time, there is a built-in way to adjust the wait time for various steps for Auto Pop Out Panel feature. Please try it an see if this solves the problem. The adjustment can go both ways. If the wait time seems too long because your system is very powerful, you can reduce the wait time based on your system specs. Below is the instruction, under User Profile Data files section. Also, I'll add to my to-do list to create an UI to adjust timing instead of editing a file.
