This is so far undocumented because I wasn't quite satisfied with it.
In the meantime, you can add the following to your .tmux.conf.local, e.g.
tmux_conf_theme_focused_pane_fg='#87ffff'
tmux_conf_theme_focused_pane_bg='#00005f'
See the description of configuring colours in tmux_conf_battery_palette in .tmux.conf.local.
