actually most distributions to not provide an atlas.pc file - that's why setup.py should try hard-coded paths next, so you should see this message:

"looking for atlas library, trying hard-coded paths..."

setup.py should then try to find libatlas.so.3 in /usr/lib or /usr/lib64. so either this step is not happening at all or libatlas.so.3 is not installed / installed elsewhere on your system?

Thanks for your help. On Ubuntu, atlas libraries are installed /usr/lib/x86_64-linux-gnu (not: /usr/lib64). I added a soft link and the reported issue disappeared.

ah, ubuntu's mutliarch setup is different from what I knew - I have added support for it to my latest setup.py which is included in the 0.2.5 release now so the symlink should no longer be necessary.
