The fact that deps/brotli was empty in your case is related to how the source code was obtained, and sinceREADME.md doesn't cover that, there is nothing to update, IMHO.
For example, all git submodules are fetched if you use git clone --recursive.
Also, the instructions you see are generated dynamically, using path of ngx_brotli and nginx, so it cannot be easily added to the README.md.

Looks like the instructions outputted from error fixes it ? maybe update the README on this git repo ?
Please make sure that the git submodule has been checked out:
cd ../ngx_brotli && git submodule update --init && cd /svr-setup/nginx-1.11.6
seems latest commit made this change bfd2885 but no README update yet
