I was able to use a for loop and some excel (to get the correct namespaces for my config.yml) and everything worked. Thank you so much for the help.

Can't find PHP namespace to 'http://cufxstandards.com/v3/Account.xsd' namespace

means that some of your XML files is declaring http://cufxstandards.com/v3/Account.xsd as namespace, so you have to add it to your config.yml, example:

xsd2php:
  namespaces:
    'http://cufxstandards.com/v3/': 'cufx'
    'http://cufxstandards.com/v3/Account.xsd': 'cufx\Account'
  destinations_php:
    'cufx': 'cufx/src'
  destinations_jms:
    'cufx': 'cufx/metadata'

keep in mind that in XML namespaces do not have any hierarchy

Do not know which version of windows you are using, but http://superuser.com/questions/460598/is-there-any-way-to-get-the-windows-cmd-shell-to-expand-wildcard-paths might be useful

DOS, and consequently Windows' cmd.exe, never supported wildcard expansion by the shell. It was always up to the application to do the expansion.
