You want to be able to define a single base url which is the url of your proxy, correct?
That is a sensible request.
I would modify Build.java to take an optional parameter for artifact base url. Both
functions (downloadFromApache and downloadFromEclipse) would use this url so all required
artifacts must be addressable from that base url. This parameter would be set in build.xml.
Does that sound reasonable?

Yep, that's exactly what I had in mind. The question is probably how you resolve the
artifacts from these repos. I you download/resolve these with a repository aware library
(e.g. Aether) this should not be a problem. But if you do a direct download on the
resource, then this might or might not work. But for sure its an issue for users running
it behind a firewall.

Hmmm. I'll take a look at Aether. Perhaps it would be easier to use Gitblit WAR.
Or maybe GO should be a monolithic bundle too.
