Hi Andy,
First, congrats on migrating to Github. I'm sure this will be really useful for users but also for the Ensembl team to manage changes.
What I've done, to maintain the structure of the repository, is replaced all the CVS sources with corresponding Git modules from the Ensembl Github organization. So now the repository is simply a collection of Git modules, mostly for convenience. But I've also edited the description to urge users to look at the Ensembl repositories directly. Hope that makes sense.
