I think there is a toggle button in overview to use/not use the edge own color.

I am not visualizing this using the gephi GUI. I am exporting my graph to a pdf within my code.
Unfortunately I do not have the option to load all my graphs into the GUI and export them there, I have too many.

Oh, then you have to configure preview to use edge original color before export:
Check the example for preview configuration: https://github.com/gephi/gephi/wiki/Headless-Example
But set EDGE_COLOR mode to ORIGINAL like here: https://github.com/gephi/gephi/blob/6efb108718fa67d1055160f3a18b63edb4ca7be2/modules/PreviewAPI/src/main/java/org/gephi/preview/presets/DefaultPreset.java#L65
