When I attempted to git remote add origin git://mygithubrepo I could not.

If you get an error message, please specify what that error is. However it's most likely the error you received was:

fatal: remote origin already exists.

It already exists because of the answer given to this question:

Do you want to remove the existing VCS (.git, .svn..) history? [Y,n]? n

If you choose n(o), the app-template's history remains, and you would most likely want to redefine origin to point at your own repo. To do that just delete and re-add it:

git remote rm origin
git remote add origin ...

Or simply edit the .git/config file appropriately.

The above is simply how composer works, if you would like to keep the history of the checked out files (useful, in general) or want to pull/push to the origin repository, keeping the history is a good idea.

If you choose Y(es), the git history is deleted completely leaving you with just the files so there is no existing git config/history to be confused about.
